I do not think it's as simple as saying things one way or the other. On the one hand, we've got things like Mewtwo which are obviously the product of science. On the other hand, we have things like Phantump with supernatural origins. To that end, I'll say that Pokémon is not a purely science or magic based setting. Let's call it SciFantasy, for lack of a better word.

I'd say they're one and the same really.

 

I was going to bring this up, but also add: Any sufficiently analyzed magic is indistinguishable from technology.

 

I'd say that the series is primarily science-based--with the high level of technology such as the healing machines and Pokeballs, and most Pokemon's abilities being natural to their species through evolution (as well as some being created entirely through science/science accidents like Mewtwo and Grimer)--with a side of the supernatural/magic in the form of ghosts/psychics sort of things.

I would vote for Science due to the element resistances and weakness are mostly based on scientific facts, like Fire which turns Grass into carbon, Ground absorbs Electrons, and more......

 

Also, only Psychic and Ghost type is worthy of the magical abilities, while many others are more science oriented, but both Science and Magic are interesting and deeper than we could think of.....
