Pichu
Hello! It's Kotomi here with my personal list of the top seven greatest plot twist. Keep in mind this is my personal list, which means a plot you may love isn't on the list. Please respect this. SPOILER ALERT READ AT YOUR OWN RISK!
Zelda is Sheik! So almost everyone knows about this one. Once Link awakens from his seven year slumber, he is greeted by a male named Sheik. Sheik appears before the final boss fight and reveals to Link that he is truely Zelda!

Samus is a girl! At the end of the game, Metroid, Samus takes off her armor revealing that she is, in fact, a girl. Yes, a girl. Now, when this game was released, most if not all video game heroes were male (Mario, Link, etc.) This little twist spawn years of terrible fanart and even Metroid games were you play as Samus without the armor.

James killed his own wife!? Let me just start off saying, I'm not a fan of the Silent Hill games at all! So don't get mad if I screw something up. This plotline was extremely shocking. James Sunderland enters Silent Hill after getting a letter from his dead wife. After a while, you find a video of you killing your wife with a pillow...

Teddie gets a human body... and he's naked. See that picture? That is the cute and extremely annoying bear you meet in the TV World. At the beganing of the game, Teddie's head is ripped off, revealing he has nothing inside his body. Much later in the game, Teddie follows you out of the TV World and into Junes. His head comes off again to reveal a handsome teenage boy. A handsome, naked, teenage boy. I guess when he crossed into the real world, clothes didn't cross with him.

Chrono dies. So about halfway through the game, Chrono, the main character, dies. No joke. The main character dies halfway through and is replaced with a clone.

You die. At the end of the third Persona game, the main character dies. I find this extremely depressing, yet I find the best ending to Persona 4 more depressing. And if you've gotten that ending you know that no one dies.

Wheatley goes insane. So after Chell and Wheatley make it to GLaDOS's lair, you switch the roles of Wheatley and GLaDOS, putting Wheatley in charge of Aperture Science. Wheatley is exclaming how much he loves being in charge as he letting you go, when he gets power happy and brings you back down, puts GLaDOS into a potato, and the next thing you know, you'll falling down a bottomless pit with GLaDOS. Once you return to modern Aperture, Wheatley makes you test and test! I believe this plot twist shocked me the most and needs to be number one! Agro
You should probably note that these are just simply twists from video games, otherwise you have no excuse for not putting in Darth Vader revealing that he's Luke Skywalker's father. Just Crouton
Megaman Battle Network 6 when Colonel's NetOp is revealed to be related to Dr. Wily. Final Fantasy 1 when Garland shows up at the end. Final Fantasy 10 when the truth about Yevon is revealed. Final Fantasy Tactics when Algus turns heel, when the church turns out to be evil, and the thing about Princess Ovelia's identity. Best story ever. Wave_Sine
Megaman Battle Network 6 when Iris's NetOp is revealed to be related to Dr. Wily.
Fixed. Because Colonel.EXE's Operator was, and always had been (outside of the events of EXE 5) Barrel the Immortal. Besides, I think the bigger twists from that game were: "Dr. Wily was Barrel's adoptive father", "Dr. Wily created Colonel.EXE" or "Iris and Colonel were once the same program". Even "Iris was a NetNavi the whole time!" would count.

However, Baryl technically isn't related to Wily anyway. Wily raised him, but he was not Baryl's father. So basically he adopted Baryl.
