Here's the scenario:

You have stopped an evil Pokemon organization from destroying the Pokemon world countless times. As a result, a group of head-hunters are dispatched to take you out of the equation. They will stop at nothing to kill you. You have beaten all of them except the boss, who happens to be the leader of the Evil Organization. Soon he tracks you down and challenges you to an all or nothing battle. You each have six Pokemon and its a fight for your life.

You have faced Giovanni before so you have a pretty good idea what his choice of Pokemon is, however you cant be too sure.

Choose your six Pokemon, and explain why you chose them, and choose their move set.

A powerhouse, and quick in the air. Moves like Seismic Toss and Fire Blast could easily defeat a lot of Pokemon. Strong willed and will persevere until the very end.
Moves: Seismic Toss, Fire Blast, Flame Thrower, Dragon Rage

With its speed and size, Pikachu is hard to hit. And packing thousands of watts of Electricity, it can paralyze any Pokemon in seconds.
Moves: Thunder, Quick Attack, Iron Tail, Thunder Wave

With defenses stronger than any other Pokemon, it can take a lot more hits making it great for long fights. And in a team battle could be great for defending a more powerful partner.
Moves: Iron Tail, Sand Storm, Crunch, Double-Edge

With Speed and Accuracy, Hitmonlee can kick repeatedly from any position. With legs that can stretch to twice their normal length, Hitmonlee can strike from a distance.
Moves: Mega Kick, Blaze Kick, Hi Jump Kick, Reversal

With tremendous speed, and being a strong flier, Scyther is hard to hit. With its scythe like hands, it can slice through strong defenses.
Moves: Air Slash, X-Scissor, Quick Attack, Razor Wind

A very strong pokemon, and their thick, rocky hides give them good resistance. Because of this they cannot flinch. If sent on a rampage, it can completely change the landscape. Great if you are fighting someone who battles in a place which can conceal their pokemon.
Moves: Hyper beam, Gigi Impact, Earthquake, Bulldoze

With its head-butting attacks, a charging rampardos can knock down most anything in a single attack.
Moves: Zen headbutt, Head Smash, Ancient Power, Brick Break

Being a very violent and destructive pokemon, it will attack anything it thinks is a foe with all three of its heads.
Moves: Outrage, Dragon Rush, Fire Fang, Hyper Voice

With a fierce temper, its stone crushing fangs and scales harder than steel, this gyarados will leave many foes withering in pain.
Moves: Hyper Beam, Ice Fang, Thunder, Hydro Pump

This magmortars fire blasts are extremely hot compaired to normal Magmortars, reaching temperatures of 4,100 degrees ferinheight.
Moves: Fire Blast, Fire Punch, Lava Plume, Flamethrower

With power and poison, this Pokemon is very deadly, it is strong enough to snap an adult in half with a slight squish of its claws. The poisons hidden inside it can prove fatal if you are stung or bitten.
Moves: Cross Poison, Poison Fang, Venoshock, Crunch

With lightning fast punches, and power enough to punch through solid concrete, a slight graze from one of hitmonchans punches may cause a burn.
Moves: Mega Punch, Ice Punch, Focus Punch, Counter

Sigh... I guess serious answers was to much to ask...

My answer was completely serious.

Who wouldn't want a team of Arceus and an LUtsuho? Did you even see her Special Attack stat?

Only problem about fear? Its to easy to see comming, if they have any LVL 1s, you know its a FEAR. So you just don't attack on the first turn, do somthing like toxic, or roar/whirlwind.

OT: Hmm...

Skarmory - Lead-spiker, Spikes Whirlwind Bravebird Toxic

Ninjask - Baton Passer, Substitute Swords Dance, Baton Pass

Infernape - Physical Sweeper, Mach Punch Close Combat Overheat, Umm... I forget this one

Swampert - Tank, Icebeam Earthquake Surf Bodyslam

Polywrath - Physical Sweeper, Bellydrum Megakick Return Surf

Crobat - Annoyer, Confuse Ray Toxic Hypnosis Glare

My standered team for Wi-fi, and I love each and every last one of them... Plantonicly of course
I don't rely much on "Boosting Moves", I rely on Attack.
It has the highest HP in the game, and that's what I like, as well as good Attacks.
Earthquake, Thunder, Fire Blast, Giga Impact(All moves she can learn)

Plain. F***ing. Awesome. Being one of the Pseudo, I need two on my team, at the least.
Psychic, Explosion, Psyshock, Rock Slide

Sadly, it's not in the Final Form by the time I have to fight the Boss.
Ice Beam, Dragon Rush, Dragon Tail, Aqua Tail

The Highest Special Attack in the Game. Plus, you need a Ghost Powerhouse.
Flame Burst, Flame Charge, Psychic, Shadow Ball

We need a Dark type to combat Psychic or Ghosts. This one is one of my favorites, because neither can touch him!
Leaf Tornado, Faint Attack, Giga Impact, Payback

This pokemon has no Weaknesses, unless Foresight or Odor Sleuth is used. 'Nuff said.
Shadow Claw, Faint Attack, Aerial Ace, Shadow Ball.
Full team of Mews, each with a moveset that allows the whole team overall to beat every type almost 6 times over. (I can't think of a powerful moveset that beats every type, I always come up 2 or 3 short for each variation, thus the almost 6.)

Well really, we don't know what pokemon he has. Your depiction of "EVIL ORGANIZATION BOSS" reminds me of Giovanni kinda.
I forgot about Giovanni, so lets just say it is for the sake of argument.

Taking this realistically
Taking cannon into effect (meaning I cannot have control over legendaries)
I have to constantly move around to take down an entire organization (I can’t fight them all at once)
I have to be tactical (take down figure heads, second hand mans and of course the organization leader)
I can use my environment to my advantage (tactics)

flygon ground/dragon: you automatically need a flyer in a situation like this, and flygon is one of the faster flyers out of that many other flying Pokémon that can support the weight of a male adult/teenager, without being super huge or obvious. Not only that but, he's great for scouting ahead and he has very few types he is weak to. Also with the ability to dig he can make you a hiding spot and a tunnel network to get around without being detected.

Fly
Draco meteor (power house move to clear a path for flying)
Supersonic (confuse opponent self explanatory to get away)
Dig

Wabuffet psychic: easily the most dependable companions out of all Pokémon in any situation, he has really high HP making him the ideal companion when all other Pokémon are fainted. You can use it as a shield/wall while planning for something to turn the tides, he can take down a few things himself, just using counter, with luck you might get a destiny bond on that organization's boss.

Counter
Destiny bond (only to be used on organization boss)
Mirror coat
Encore (great for staling to EX. is someone uses harden to out endure wabuffet use it to stall them, then get away)

Scizzor bug/steel: lightning fast tide turner, knock out Pokémon hard and fast, and great to use with wabuffet because of leech seed and u-turn, being a perfect support in keeping that tank of a Pokémon alive after taking a ridiculous amount of hits. Not only that, but he is capable of learning lock-on and guillotine, and with his speed he can knock out Pokémon ridiculously quickly as long as they don’t have a macho brace or any ability that prevents one hit KO's.

Leech seed
U-turn (switch out to either wabuffete to heal with leech seed or to flygon to get the hell out of there)
Lock-on
Guillotine (make sure you used lock on, don’t make desperate attempts to hit, his speed will do the work to not get killed)

Breeloom grass/fighting: not as important but still good to have one because its affect; spore (may paralyze, poison, or put opponent to sleep), with that he can use substitute and rest, and like scizzor can knock out things real fast.

Substitute
Rest
Mind reader (used for dynamic punch to hit)
Dynamic punch (confuses a big opponent can’t really help you around things)

Excadrill ground/steel: the poke-killer, if you want to just take down massive leaders, with really strong Pokémon or great training, Excadrill is your killer Pokémon
can learn mind-reader with TM and he learns horn drill and fissure just as he levels, which is instantly 10 kills, with that his ability (sand force) works great for you when you know sandstorm, adding insult to injury helping you get away from a tough enemy after doing loads of damage but when running out of pp.

Mind-reader
Horn drill
Fissure
Sandstorm

Gardevoir psychic: a well rounded sex toy…. Okay I’m being honest hear, Gardevoir’s hot, she is a bomb shell of a Pokémon and when you’re single handedly taking on an entire Pokémon criminal organization, you need some stress relief. She’s got a telepathic mind with similar human personalities, with that she can stroke my *beep* with psychic. Other than that shes got healing wish which means when she dies the next Pokémon will heal with full health.

Psychic
Captivate (you know what it is)
Healing wish (use on wabuffet)
Destiny bond

With its Dream World ability, of course.

Me? I'd choose Jolteon as the lead Pokemon.
Zebstrika for a double-battle backup.
Cofagrigus as the badass Tank
Tynamo as the... errr... no-weaknesses guy.
Ditto as the... errr...
Beautifly as the... errr... errr...
and I could replace Tynamo with Rayquaza. My Black one. As the... badass one.
