It was the Sartorious Arc (or however it's named) and well, the Idea is still there, just check AoJ archtype, all of them are DARK D:
Oh yeah, I think I remember it now.

I don´t know why (maybe I just love to hate a few things), but Sartorius allways looked like a rippoff of Dartz from the original serie.

They were both posessed by a mystical (and concious/semi-concious) mystic force from outer space.
The posession eventually lead to their personalities were more or less split (Though Dartz was evil with no signs of a good side and only became good as soon as the Leviathan was defeated, if I remember correctly)
They both created a group of minions, granting them powers from the Light of Destruction/Seal of Orichalcos, and having them do most of the work.

It dissapoints me that Konami seemingly dropped the idea after that Arc, since it gave a much needed change from the original.
(Though I think Judai made some speech towards the end how both light and dark must exist and neither can exists withouth the other bla bla bla bla)

Yeah It like the Dartz of GX, however I always loved the Arcana Force archtype, and well If I remember right, Dartz dies with the Leviathan... thought I don't remember the end of that Arc at all...

Actually... the original anthagonist of GX was Nightcrawler (The mask being a evil force, not Alexis' Brother who's name I can't remember right now) representing, again, that the DARK is evil... thought Sartorious same something to Yaden during the final arc...

Yep, Dartz died when the Leviathan was defeated, and could only do what he did for thousands of years thanks to the Leviathan and Orichalcos keeping him alive for thousands of years, which makes it understandable (If it weren´t for him basicaly being killed directly when the Leviathan was defeated due to him fusing his soul with it)

But the Arcana Force was a nice add to Sartorius and made him not a complete rippof of Dartz.

I never saw the last arc of GX, though the return of Nightshroud is seriously tempting me to watch it since he looks awesome acording to what I´ve seen on the wiki page.

I thought for shure that guy was done in the Shadow Rider arc and I´m still very curious how he on his own escaped from being imprisoned in the card after Jaiden defeated the Atticus (Alexis brother who was posessed by Nightshroud).

Damn! I always forget the name of Atticus and IDK why I wrote Nightcrawler (maybe cuz I was watching X-Men, who knows?)
and well, the last arc was the worst arc I saw from GX I like the idea, thought it was too fast and again, in the duel against Nightshroud, the friendship did its work and made Jaiden (here is Yaden)win.
However, the Deck of Nightshroud wasn't showed at all, just it's combo of Zero & Darkness =/ and introduced the Darkness Archtype.
He looks awesome but, again, Konami just made him look silly

(This might be because I never saw him in the acctuall serie and only through pics from the wiki)

I acctually think they made him look great since to my understanding, he is basically the embodiment of pure darkness.

I´ve taken a few looks at the darkness archertype, but I never seem to understand the strategy besides just screwing with your opponent.

@Decadence

The Zero Turn kill was awesome!
I half expected him to lose that one but his victory might have been the result of lots of predictions regarding the future when you think about it (I´ve forgotten if it realy was like that)

EDIT:

It is now official!

We have reached page 100!

What makes an antagonist good is that they believe their motive is good. Sure, there are awesome antagonists and villains who are purely evil, but good villains are ones who believe the ends justify the means. Aporia and the Emperors have good motives for their actions, and it's to the point where Team 5Ds look like stubborn people opposing a movement genuinely better for the world as a whole. The only reason Team 5Ds are still "good guys" is that the Emperors/Aporia will massacre a city of people to accomplish their goal.

Rex is an odd case.

Rudger was definitely on the evil side of the spectrum, originally a Signer, but after meeting with a member of Yliaster, he awakened the Earthbound Gods and chose the path of the Dark Signers. Prior to this, he took control of the Momentum project despite Dr. Fudo's objections, and through that, obtained Ancient Fairy Dragon. Rex then received the other three and, combined with Rudger's breakdown just before Zero Reverse, was told to gather the Signers to defeat Rudger.

He did all this, and at the time, was on the side of good. He was the legendary D-Wheeler, wanting to get back to Neo Domino City from Satellite, apparently because of his bond with Rudger. He lost his arm through this venture, and much of his life past this point is unknown. He became very influential and is indirectly responsible for Red Dragon Archfiend, Stardust Dragon, and Black Rose Dragon reaching their respective Signers. He continued to try to confirm Signers and once all were gathered, explained about the Dark Signers and the stakes.

It is unknown when he got the real idea how to overcome fate, whether it was after the Dark Signers began losing or before that. He dueled Rudger, as the two had intended, and lost on purpose. His goal was to harness the Marks of each God: Crimson Dragon and Earthbound God, and use their combined power in the way Rudger couldn't: To destroy the world and rebuild it, with the intention of preventing the war of the gods from being replayed every five thousand years.

Rex maybe did have some good motives, but ultimately he was a megamaloniac.
