His base stats are higher than any other Legendary. His Judgment combined with his beastly Sp. Atk would auto-pwn Lugia's Sp. Def., and (I'm going by event Arceus moveset here) since he can know Spacial Rend, it'll be a Super-effective critical hit on Rayquaza.

 

Also, Arceus is god, therefore auto-win.

if it were just by weaknesses it would be Rayquayza but lugia can fly or levitate leaving arceaus in the dust so id choose lugia

First off, do you even realize the fact that Arceus has the highest stats of any Legendary? Lugia may have extremely high Sp. Def., but combine Arceus's Judgment with a Zap Plate and you get a STAB of epic proportions.

As for going up against Rayquaza, give Arceus an Icicle Plate and have him do Judgment. That's even more epic than the aforementioned STAB hit. That's like insta-STABOHKO.

Of course it pwns Shaymin, it's so ridiculously weak that it's only useful in Sky Forme. Origine Giratina may have higher Atk and Sp. Atk stats, but it also comes with a lower Def. and Sp. Def. as well.

Ice is Super effective against Dragon. Rayquaza happens to be Dragon/Flying, both being weak to Ice.

Okay, I have two responses, based on what you're saying:

()Guess what? Arceus can only have one opponent per battle. It's impossible to go into a full-team fight of two against one in Pokémon except in Colloseum and XD, in which Arcei don't exist.

()Also, assuming that GOD ITSELF would have zero EVs in a two-on-one battle against two of its own creation is just pathetic. You might as well screw with their levels.

 

For analogy, "If Yukari had no skillcards and ten spellcards in Hisoutensoku and was fighting Yuyuko and Remilia at the same time, she would just get pwned." Somehow this doesn't reduce Yukarin's badassery and Godness much.
