Yusei Fudo, protector of New Domino City through dueling, has his ace monster, "Stardust Dragon", stolen by a mysterious man who has come from the future to lead the world down the path of destruction, Paradox.

Yusei goes through a time slip and reaches Jaden Yuki, one capable of using the power of Card Spirits. Yusei then learns the truth behind the incident.

In pursuit of Paradox, Yusei and Jaden travel to the times of the legendary duelist, Yugi Muto. They meet with him and make an agreement to combine their powers to fight. To save the world and to retrieve Yusei's "Stardust Dragon", Yugi, Jaden and Yusei's grand Duel with Paradox unfolds.
