The war is being fought by four armies, each with a specific title depending on where they are; North, South, yadda yadda. In the gameyou pretty much have free will to do as you please. Want to join the Western Army and kill every super? Go ahead! Join the group who is trying to end the war? Go ahead Basically its a "think for yourself" plot. In fact Phantom, Gaara and 820 are part of the rpg as well [not including myself].
