For the story, you can just go on Touhou wiki. ^^ It's basically about random weather affecting different parts of Gensokyo at the same time. You go off to investigate, fighting other characters for whatever reason, until you meat Iku and Tenshi, the ones responsible. Turns out Heaven is borring, and Tenshi looked down upon Gensokyo with envy at all the events constantly stirred up by the Youkai, and thus decided to make one of her own - if she isn't defeated, she'll cause a catastrophic natural disaster.
